I usually rush back to the farm with little time to spare and the last thing i do is pick up truffles and close my barn and coop doors.

If you want to only have the doors automatically open close on the last upgrade level to correspond with the auto feeder system you can set these values to 3.
Never said that quality affected the artisan good.

In stardew valley you are supposed to pet your animals in the morning make sure they have food hay and then open their door so they can go outside in a fenced in area with grass.
Also leaving the door open overnight only seem to be a problem in case of thunderstorm.
It do happen when you are outside the farm map i believe.
